I played a match and right after that Windows window came up where it says something whent wrong with the program. I dont know what it is called in english since my Windows is in swedish.
I then saved my games, clicked continue and got a Faulty message with some nice numbers and it then quit the game.

Similar here, except I was able to save my game and then continue.
It has only just happened, so not sure if it will happen again yet

I got it again.
But this time I could continue playing. So my guess is that it is something with the game engine that makes something...

Do you play in a window or full screen? Does it happen after every match?
Also, does it happen when training?

I play in full screen mode and it is happenning every match. I'm guessing that it may be related to the change to the sensational engine to clean up memory on exiting?
However, it does not crash the player window screen (the one with all the buttons on it)

Could you try downloading this NSS3.exe and extract it over the existing one in \New Star Soccer 3\Game\
http://download.newstargames.com/NSS3Test.zip
Let me know if it fixes it.
